His family has been involved in the Indian cinema industry since 1930, when his grandpa, Sashadhar Mukherjee, stumbled into it by chance. Sashadhar Mukherjee was pioneering film producer who was one of the founding partners of Mumbai’s Filmistan Studio, producing films such as Dil Deke Dekho (1959), Love in Simla (1960), Ek Musafir Ek Hasina (1962), and Leader (1963). (1964). Ayan’s extended family still runs the studio.

Mukerji began his career as an assistant to his brother-in-law, Swades, and later to Karan Johar on Kabhi Alvida Naa Kehna (2006). After brief hiatus from filmmaking, Mukerji developed the screenplay for Wake Up Sid and presented it to Johar, who thought it should be made into film. The film, which starred Konkona Sen Sharma and Ranbir Kapoor in the key roles, was critical and commercial triumph. Filmfare named him Best Debut Director for the film.
